You are right to be concerned! In the ideal world, you should not  
rotate, align and stack images for photometry. You are better off  
doing the stacking mathematically after doing the photometry  
individually on the images. There are cases where you need to stack  
and in those cases you need to make sure any resampling is done in a  
way that conserves flux.
